Just updated to Mac OSX 10.10.3 and now I cannot open Aperture anymore because I need the 3.6 version. Since Aperture is deleted from the App Store I cannot update to 3.6. What should I do now? Apple really didn't thought this trough, really frustrating.

Did you buy Aperture from the AppStore? If it is listed on the Purchased tab of the App Store, when you sign into the App Store, you might be able to reinstall from the Purchased tab, once the rush at the AppStore is over.

Thanks! I deleted Aperture first, then downloaded from the Purchased tab and it automatically installed the 3.6 version.
Aperture won't open and cannot update it to 3.6
